Goofs
When the guys are in the car heading back to the hole discussing radiation effects there's a shot over the dashboard showing the car being driven but the shifter is in Park.

When Steve uses his powers to move the red BMW from one parking spot to another, the vehicle is clearly being held up by a crane as shown by the elevation of the wheel well on the front wheel.

When Matt impales Andrew at the end, we see it a second time from a second view. When we see Matt the first time Andrew gets impaled, he is holding himself with one hand. The second shot of Andrew getting impaled shows Matt when he impales Andrew lands on his side. Then when we see Andrew again, he is back to holding himself up.

Quotes
Andrew Detmer: I've been doing a lot of reading, you know? Like, online about, like, just evolution and natural selection and how like there's this thing, right? It's called the apex predator, right? And basically what this is, is the strongest animal in the ecosystem, right? And as human beings, we're considered the apex predator but only because smaller animals can't feed on us because of weapons and stuff, right? A lion does not feel guilty when it kills a gazelle, right? You do not feel guilty when you squash a fly... and I think that means something. I just think that really means something.

Andrew Detmer: [to Steve] See, it's different, 'cause you've always had friends, and people want to talk to you and be around you. I never had any of that. I mean, before this, I barely even hung out with Matt, and he's my cousin. We were close when were little, but- I don't know. In high school, everything changed.

Matt Garetty: Andrew! Andrew, look at me! This has to stop right now, okay? This is really, really bad. What happened to you?

Q
What are the differences between the Theatrical Version and the Director's Cut?
A
The Director's Cut is 5 min. 36 sec. longer than the Theatrical Version. Most additions were minor, only a few seconds longer. The overall plot remains unchanged. Major additions include Steve opening up more to Andrew about his home life, a longer scene at the diner, and a quick topless shot of Casey. A detailed comparison between both versions with pictures can be found here.
Q
What is the thing that they find in the ground?
A
It is unclear what they find in the ground, though the government is shown moving in to cover it up. It may be alien technology. It also perhaps could be government technology. Since the boys don't know, we don't know for sure. It helps us relate to the characters because we feel some of the mystery and have the same questions they do. In a video of Max Landis at Comikaze 2013, he explains what was in the hole, which would have been explained in the sequel had Fox gone with his draft.
Q
How did they do the flying scenes?
A
The films flying sequences came to life through, not only visual effects wizardry, but through the magic of innovative rigs designed by Simon Hansen, a visual effects supervisor. Hansen designed a circular rig that would simulate the freedom of skydiving and allow for all sorts of interactive lighting and elaborate flying moves, like corkscrews and somersaults. The actors underwent extensive training to prepare them for the rig.
