This is the only game in the trilogy where the player assumes control of a character other than Commander Shepard. When the Collectors attack and board the Normandy, the player takes control of the pilot, Joker, for a short section of gameplay.

During Miranda's loyalty mission, when she and Shepard get on an elevator, she comments why the elevator can't move faster. This is a poke at the elevators on the Citadel in the first Mass Effect, which many fans said seemed to take a very long time to move. In addition, the elevator music from the first game can be briefly heard when Miranda and Shepard first board the elevator.

In a store on Omega you can buy a magazine called Fornax. In the game, the magazine only serves as an improvement to your cabin, and is not readable, but in the world of fan art, it has numerous times been depicted as a sexually explicit magazine. Game director Casey Hudson has said himself that he had always thought the name sounded a little dirty.

Goofs
On various locations, various characters met in Mass Effect 1 state that they've been doing lots of things in the past few years (most notably Liara built up her empire in that time). Since there are only 2 years apart events of ME1 and ME2, those statements ofter are quite out of place.

The Hugo Gernsback crashed ten years before the events of this game but the crew drop heat sinks when they die. Disposable heat sinks were only integrated in weapons of organics after the geth attacked the Citadel.

In the Lair of the Shadow Broker DLC, when Vasir first crashes on Azure, the blood trail she leaves is blue. Later, when she dies, her blood smeared on the railing behind her is red.

Why do all Reapers look the same?

In an interview lead writer Mac Walters explains that Reapers take the form of the species used to build the Reaper. However, this is only the core. A complete Reaper looks like an insect, more precisely a reaper cuttlefish, this is because the Reapers were modeled after the Leviathans, an advanced race of aquatic "apex predators". Subtle differences can be observed, however.
