The script originally called for Mitch Wilkinson to stab Patrick Gates in the scene where they escape from the flooding gold city. This was taken out in post because it made the character "cross a line" that the director felt ought not be crossed. This is why there are almost no shots of Patrick Gates remaining in this scene: he was bleeding, and that's hard to hide. His sweater in the next scene had been ripped from the stabbing, and they were able to "unrip" his shirt with CG.

The night before the scenes at the University of Maryland were to be filmed a half inch of snow fell. The crew then had to use fire hoses to hose down the entire McKeldin Mall and nearby locations to melt the snow for continuity in the movie.

Jon Voight's character notes that President Franklin D. Roosevelt installed a wooden panel over the front of the Resolute Desk, in order to conceal his wheelchair. Voight played Roosevelt in Pearl Harbor (2001), also produced by Jerry Bruckheimer.

In the London car chase, Wilkinson's Land Rover pulls up on the side of the bridge after he punctures his tire. The camera then zooms in on his front bumper bar slightly hitting a construction barrier, but in the next shot from a distance, the car is clearly nowhere near the barrier.

Ben Gates says that the expression, "His name is mud," has its origin in Dr Samuel Mudd, who set John Wilkes Booth's leg and enabled his escape after Abraham Lincoln's assassination, and was thereby taken to be a conspirator. Contrary to this common misconception, the expression dates to the 1820s, some 40 years before the assassination.

In the beginning, the Booth diary shows the Playfair cipher as: ME IK QO TX CQ TE ZX CO MW QC TE HN FB IK ME HA KR QC UN GI KM AV. Which translates to: La Boulaye lady will x lead to Cibola temples of gold x. The 'x's being filler. When they find the letter pairs on the diary page it shows six letter pairs: ME IK QO __ CP TE ZX. When Riley is first working on the computer trying to solve the cipher it shows these same six pairs. But after Ben tells him the key is DEATH and Riley enters it, the next scene of the computer shows a different program running and the cipher letters have changed to: QF JU WJ __ AK EH, only five pairs.

National Treasure: Book of Secrets is the sequel to National Treasure (2004), a Disney Production that was co-written by numerous screenwriters, including American screenwriting team Marianne and Cormac Wibberley. The Wibberleys also wrote the screeplay for NT: Book of Secrets. National Treasure 3 is currently in development with no release date known.

Ben's referring to the fact that, when the Queen of England is not in residence at Buckingham Palace, the Union Jack is displayed. When the Queen is in residence, her royal flag is displayed. Since the Queen wasn't in residence, her royal flag was not flying.
