What are the differences between the Theatrical Version and the extended Japanese Laserdisc Version?
A
In Japan, an unique cut was released on Laserdisc only that features several new and/or alternate scenes that can't be found anywhere else. The origin of this special cut is somehow nondistinctive. Apart from several extended action sequences, this Japanese version features an alternate and darker ending. A detailed comparison between both versions with pictures can be found here.

Didn't the film have a different ending?
A
Yes. In the original ending, Alex and Max escape, without a final confronation with the Farnsworth cyborg and after Alex reads the real Farnsworth's letter, Alex and Max are seen walking away by the Farnsworth cyborg. An unseen female voice asks the Farnsworth cyborg, if they should go after them. Farnsworth replies "Why not?".
