The end of the movie is considerably more grim than the one in the book. Snitter's owner is alive in the book, and saves him and Rowf from the military after a fishing boat picks them up. The monkey in the isolation chamber is also saved in the book.

Snitter: Have you ever thought, Rowf... that we won't need food when we're dead? Or names for that matter... I wonder who the buzzards will like best... You, or me... I hope you make sure we're properly dead before you start, old rip-beak!

Q
How does it end?
A
The ending is deliberately left ambiguous. The dogs flee out to sea ahead of the military, believing they see an island ahead of them. As they near the end of their strength, one begins to say he can't see anything while the other still insists he can see the island. Then the dogs swim out of the frame and fade into the mist, and the credits roll. The mist then clears to reveal an island, but the song (done in Gospel style) is about leaving this troubled world behind and going to Heaven.
